normally there's no modifications needed to do once you install the NeoEE patch.The FAQ has questions of older patches when some other type of hosting was being used.
As for CD-KEYS not being installed, follow the instructions of installing the NeoEE.
Have firewall&anti-virus down , install the NeoEE as Administrator .If you get again the message, re-run the patch and chouse "repair cd-keys" till it gets them correctly.This happens from time to time.Once they are corectly installed, add the entire EE folder to exceptions in anti-virus, and allow NeoEE / EE .exe in the firewall .
You can now re-enable both of them.
